Is it permissible for one to shake hands with his uncle`s daughter?
No, it isn`t because he is a non-Mahram(Marriageable) to her.
My husband told me that he concluded our marriage with a fake name that belongs to another person, because he was sentenced. Nowadays, he brought an ID, passport and birth certificate with the his current name. What is the ruling on being married to him?

As regards being married to the person mentioned in your question: The marriage is valid so long as he was the same person your guardian concluded the marriage with, even if he changed his name i.e. if your marriage contract was concluded with the same person, since what counts regarding marriage is the persons not names. Is it permissible to make up for missed fast after the beginning of the second half of the month of Sha`ban(the month before Ramadhaan) ?
Yes, it is permissible, but one who had missed fasts should hasten to make up for them. As for the Hadith mentioned in this regard, the prohibition is for offering absolute voluntary fasting.
A man who was on travel prayed Duhr as four Rakhas upon leaving Tafilah heading to Amman. However, on his way to Amman, he prayed Asir as two Rakhas (Shortened). Is what he did correct from an Islamic perspective?

What he did is correct; he is liable for nothing before Allah The Almighty, since combining and shortening prayers during travel are two separate concessions. Therefore, it is permissible for a traveler to shorten prayer without combining it with another. And Allah The Almighty Knows Best.
