I have concluded my marriage contract at a Sharia court; however, one day I was talking to my fiancée over the phone and she got on my nerves leading me to utter one divorce. This is knowing that I can`t tell my her father because he is very strict and will not accept that at all. What is the best course of action that I should pursue in this situation?

When divorce takes place before the consummation of marriage it is called Ba`in divorce (Minor irrevocable divoce), so your wife is considered unlawful to you until you conduct a new marriage contract and pay Mahr , and you should visit the Iftaa` Department in order to know the correct Fatwa. And Allah The Almighty Knows Best.
[1] Minor irrevocable divorce [Ar.Talaq al-Ba'in Binona Soghra]: It is a divorce where the husband cannot take his ex-wife back unless with her consent, conducting a new marriage contract and paying new bridal wealth [Ar.Mahr].

Does the deceased hear the supplications or recitations of those visiting his/her grave? And does making constant supplications for the deceased who didn`t adhere to performing the prescribed prayers ameliorate his/her affliction?

In principle, the dead hear the living since it has been rigorously authenticated that the Prophet (peace and blessings be upon him) ordered the bodies of the idolaters slain in the Battle of Badr to be buried. He then approached them and called them one by one and said, “Have you found what your Lord promised to be true for we have found what our Lord promised us to be true.” ‘Umar asked him, “O messenger of God! Why do you speak to lifeless bodies?” The Prophet (peace and blessings be upon him) replied, “By the One Who has sent me with the truth! You do not hear my words better than they do except that they cannot respond.”{Related by Bukhari & Muslim}.
However, not all the deceased are in the same situation because Allah the Almighty says, "Before them is a Partition till the Day they are raised up."{Al-Mu`minun, 100}. Moreover, supplication reaches the deceased. And Allah knows best.
Should one obey his mother even if she was wrong?
Obeying one`s mother is mandatory in matters that are beneficial to her and as long as she drive her children to commit sin.
It was found out that a man divorced his wife for the third time in 2005, but they continued cohabiting as man and wife. However, when they realized that what they were doing was unlawful, they came the Iftaa` Department in 2009 and were told that they can`t be together. What is the position of Sharia on this couple?

Her Iddah* period starts after the third divorce. As for the continued cohabitation, it is unlawful because being ignorant about the rulings of Sharia while in Dar Al-Islam* is no valid excuse. If a baby came as the fruit of this unlawful consummation of marriage, then a judge of Sharia has the final say in this regard because lineage is a serious matter. And Allah The Almighty Knows Best.
* ʿIddah: a specified period of time that must elapse before a Muslim widow or divorcee may legitimately remarry. The Qurʾān (2:228) prescribes that a menstruating woman have three monthly periods before contracting a new marriage; the required delay for a nonmenstruating woman is three lunar months.
